But, perhaps is listed as its own title elsewhere on the rough mix CDs so it isnt.

CD's are not from the same period, they were just acquired together but to each its own.

Perhaps is literally on a disc called Rough Mixes 1, PRL on a disc Rough Mixes 2 and Thyme on Mixes 4... they are all from the same period.

Thyme is not even a song and just the name of the instrumental arrangement made by Beltrami.

I'm not sure you're correct on this. Beltrami only made the instrumentals for a few songs (including Thyme) in October 2002. these tracks are clearly much older than that.

There is Beltrami and other instrumentations prior to October 2002. His tenure with GNR ended by October 2002.
