Riddler did seem like a slightly obvious choice for Batman 3, given Nolan's love of puzzle-box storytelling.
Here's what I'd do, were I Nolan:
I know she's tainted in the eyes of the WB suits by that Halle Berry film, but a Catwoman/Riddler combo would make all kinds of sense. Neither of them are "weird" villains, they're both rooted in the real world and so fit into the Nolanverse.
Riddler would allow Nolan to go to town with his puzzle-box scriptwriting, while Catwoman would work as an interesting mirror to Batman. Recast her as the dominatrix-call-girl-turned-cat-burglar from Frank Miller's Year One - a Robin Hood figure, stealing from the corrupt rich - and you've got an interesting prospect. Both Catwoman and Batman are fighting crime, but are they doing it out of a sense of justice or personal gratification?
It wouldn't hurt to have a female character in there, too, since Nolan killed off the only woman in the franchise in The Dark Knight.
So, you have Catwoman targeting the corrupt rich - and going after Bruce Wayne, a billionaire who - as far as she knows - sinks his money into the development of weapons technology. He's profoundly damaged after Rachel's death, picking up party girls like Selina Kyle - but he connects with her, for some reason. She's casing the joint, of course, and uncovers some vital piece of evidence that points to him being Batman, though she doesn't realise its significance.
Meanwhile, you have a John-Doe-from-Seven-type Riddler operating in the background, obsessed with uncovering the mystery of the Batman's identity. Which places Catwoman in danger, and neatly allows her to fulfil the role of the anti-heroine.
Zoe Saldana for Catwoman, obviously.

I always thought Riddler as a serial killer like the Zodiac would be a cool idea. I hope The Scaecrow comes back. Definitely an awesome villain. Not sure he could carry the film as THE main villain, but I'd like to see him back.
And if they did it right, like a small, very small role with a deformed looking penguin as a bartender with connections to the Gotham underworld would be pretty cool.

Ummm.... Scarecrow was already used in Batman Begins. Why would they use that character again?

Honestly with No Riddler and No Freeze, I don't really know where Nolan is going with it. Catwoman alone cannot carry the film, it's too soon to recast The Joker...
I'm wondering if Nolan's gonna go with a villian completely off the radar. About the only one left is The Penguin, and ironically the best way to write him would be to resurrect the 60's version of the madman billionaire character, and not the half-creature one of Batman Returns.
Maybe Poison Ivy is an environmental terrorist who feels the wealthy, reckless industrialst Penguin is a curse to the earth and Gotham. The two wage war in the city, and Gotham needs Batman back to save them, after they banished him? I dunno...

Best version of The Penguin would be an illegal weapons dealer/crime lord.
I hope Catwoman is included although they'll never be able to top what Pfeiffer did in the role. The main reason they should use the character is because Bruce's love interest got killed off in TDK and Selina Kyle/Catwoman is a strong female character who can provide an interesting dynamic with Bruce/Batman. As far as potential male villains go, I'm thinking it might be Hush or Black Mask.

The script said he was on the ground with a broken neck. I think that means he's dead as a doornail. Just my take.
