When the dust settles on this, I would imagine that there's gonna end up being one cover.

Which means that I'll be back down to buying 2 copies and I'll still get 3. 1 CD, 1 vinyl and the free digital copy.

Uhhh...the digital copy is just going to be ripped from the CD. Might as well just rip it yourself in a higher bitrate than what they'll provide in the downloads.
